Major reveal points:
The My Struggle II events of the Spartan virus were a vision by Scully while in a coma - they have not yet happened.
William is the Cigarette Smoking Man’s son, and he impregnated Scully using alien science to create a superhuman.
Skinner may be working with the Cigarette Smoking Man.
The Syndicate group which used to work with the CSM is now trying to thwart his plans in an effort to further their own unknown agenda.
William is communicating with Scully and showing her the visions of the future.

So these new revealing scenes at the end of the ep with a young Dana and a young CSM ... how did they make these? Were these lookalikes or the same actors with makeup/cgi?

They were taken from an old episode, En Ami in a season 7!

Was that William at the very end? We briefly see someone that looks like a teenager having the same "seizures" as Scully.

So is anyone taking it not at face value when CSM says he's the father, more like he orchestrated it to happen but WIlliam is still biologically made from Mulder and Scully?

I’m definitely excited about this season, though I agree with those who’ve commented on the “it was all a dream” plot twist. I’m curious to know when the shows producers knew definitively that Gillian didn’t plan to do any more episodes, as that could affect the degree of closure the writers were able to give the series.

I really wish X-Files would get back to what made me such a huge fan of this show from the beginning which is the stand alone episodes. I think the back story or main story line has been jumping around so much and was not totally thought out well, I am not even sure I totally understand it any longer. This has always been my favorite show but wish they would just let this main story line go or finish it up. I also think that this show needs to stay out of politics as well as the rest of the entertainment business. I know that everyone I know including myself could care less what Chris Carter or the directors of this show think about politics. Stay out of it and give us a show we can enjoy for entertainment value. We do not think that you are qualified or even care about your opinion of the politics in this country. Stop using this show to push your political agenda.

OK, while the revelation about William completely destroys the ending of season 8 (and makes season 9 worse as a result), and CSM's change in apperance from season 10 is never explained (why does he go from looking like Phantom of the Opera to a generic old guy. The biggest problem is the revelation that all the actions of the Cigarette Smoking Man during the previous seasons within the Syndicate, were just a smokescreen and that he was deceiving them all along in order to ruin the Project so that the aliens won't colonize the earth.Instead, he plans to depopulate the Earth through the Spartan Virus and wipe out almost the entire human race except from some few chosen people-Scully and William among them. If that is they case, then why did he try to restart the project in Reqium!?
